Daugavpils is a worthwhile longer stop when the Rothko Museum and fortress interest you. Keep the city centre and fortress as separate parts of the stay rather than rushing both between trains from Riga.

Walk the fortress at its own pace
Allow time around the museum for the fortress streets, gate and outdoor spaces. This is a substantial area with buildings still in use, not a single castle courtyard. Stay on public access and avoid entering closed or residential parts.
The fortress visitor service offers guided walks by arrangement. A guide can add context if military and city history is your main interest. Confirm the language and meeting point; that booking is separate from museum admission.
Give the centre some time too
Keep a central walk and a meal for the arrival afternoon, then use the next day for the fortress and museum. This takes the pressure off a delayed train and gives you room to stay longer with an exhibition you enjoy.
A central room can simplify food and the onward journey. A stay near the fortress is a different choice, so work out how you will get back after dinner. Do not assume every late arrival has a convenient local bus waiting.
