Use the seasonal direct ferry when its date and arrival suit the trip. It arrives at Heraklion, so a stay in Chania needs an additional journey across Crete.

Book the actual island crossing
Seajets lists Heraklion–Santorini in its Crete network. Search Santorini as the departure for this journey and check the operating date. Allow roughly two hours as an early high-speed plan, then use the selected sailing’s exact duration and boarding instructions.
Keep both port transfers separate
Leave Santorini from Athinios. On Crete, arrive at Heraklion port and continue to your room or the appropriate bus station. Neither port is an airport, and the ferry fare does not normally settle the local transfer. Keep the room address and arrival instructions available offline.
Do not promise an immediate Chania connection
If the real destination is western Crete, add the Heraklion–Chania coach, its wait and the final room transfer. A flight or another ferry booked independently needs a larger margin. For a short Crete stay, an arrival night in Heraklion may make more sense than rushing across the island after a delayed boat.
